Let's say you have a character that lives a double life. During the day, he's an industrialist and faithfully serves the Alliance. But sometimes, he goes on deep space expeditions and indiscriminately mugs solitary travelers to loot their wreckage. If there are no witnesses to his piracy, is his reputation affected?

You could consider the rep loss in deep space to be down to emergency distress calls from the ship being attacked. Since there is no way to stop the call from arriving once sent, rep loss is inevitable.

I don't know for sure about this but I believe if you are outside of your "home" system in which you care about your reputation,
then anything you do in any other system will have no effect on your "home" systems reputation.

The Alliance and the Federation are sort of "global" designations for the "social" structure of the game story-line. The game/sim software does not discriminate between Alliance or Federation nymics, except for the quadrant map area demarcations and obviously the ship frames. There's the general system reputations of Good/Fair/Moderate/Hostile, and then there's the "faction" rep within a given system: Energy/Guild/Miners/Navy/Rebels. Completing contracts/missions for any of these factions has a corresponding effect, either beneficial or not, on your reputation in a given system. You can be a Corsair/Freebooter/Pirate in one system, and a Milquetoast in another without an overall "negative" impact on your game play.
