I have been "Quick Saving" my progress frequently, but when I get destroyed, it takes me back to the save from when I first loaded the game, causing sometimes hours of work and thousands of credits to be lost. Am I only allowed to save in certain situations?

Yes, you can't save in the middle of a contract. Also, as discussed here: http://www.starwraith.com/forum/viewtopic.php?t=8962
Be sure to use Alt-F9 to quick save while in-game (you'll see any problems appear in the message log). Only use the exit menu save on your way out or when you want to save to a different profile slot.
