I seem to have run into a bug of sorts...

I lost my Mantis Jump drive :(....those who were on the server tonight helped me find one (took me a while) but now I've lost it. So, the bug in question has to do with swapping ships. I went to a station to build a second ship. Since I didn't want to trade in my legacy, I first put it into storage. It seems that instead of storing it, it duplicates it b/c when I went to build a cheap talon, I still had the option to trade in the legacy and build the talon for a cost of -4,000,000. Anyway the legacy had 6 pieces of equipment but the talon I built only had 4 equipment slots. So my cannon relay, cannon heatsink, shield x5 and repair x3 all got swapped over. After building the talon, I went back into the hanger to swap over to my legacy, but it did not have my AMS or Mantis Drive (the two pieces of equipment that didn't swap). Instead it claimed that 2/8 equipment slots were being used and there were two yellow slots visible but they were blank..( the first slot said 1: and the second slot said 2: ). Upon equiping any item, the two blank slots vanished and were replaced by the item in question, now only utilizing 1/8 slots. Anyway just wanted to make this known in case this bug was not known of.

The removal of equipment items when swapping to a lower capacity frame is not a bug (although the labelling might be), but that is something you need to be aware of. Here is some info and solutions (equipment swapping/storage was recently addressed in an update).

Any installed equipment items will attempt to be transferred to your new ship. If your new ship lacks the capacity for those items, they will be given to the shipyard. Never just replaced one ship with another that has lower capacity than what you are trying to transfer, if you want to keep those installed items. You will first need to unmount the items you want to keep from the ship you are storing/replacing, then build your new ship, then remount the items back in the configuration you want on your new ship (or leave them in storage if you just want to save them for later). This is what the stations hangars are for and it's why equipment swapping was recently added to the hangar system. Click on the 'Equipment' option on the left side of the hangar management screen to manage those items.

Not sure if this issue is a bug, per se. I have experienced the same issue when I "downsize" to a military-grade frame. (8 eqpt. slots - civy large frame, versus all mil frames of 5 eqpt. slots). I think that it is part of the game/sim. The mil frames will "take" the most important eqpt. from the civ frame, and install it at carrier shipyards. Items like jump drives, shield boosters, cannon heat sink, cannon relay, laser/particle cannon/missile combos of what ever class, and repair eqpt. are what swaps to the mil frame. Going back the other way, as I found out, became the chase you experienced. I do not however, have any experience with the storage problem. This was an issue in earlier iterations of Mercenary. Was under the impression that it had been "fixed". Sorry for your losses; was pleased to be of some small assistance. :) Again, welcome aboard! Has been fun flying with you.:D

:o I can remember at least once having to "eject" from a newly bought ship because I'd forgotten to either sell or store extra equipment. Be advised, you should also make note of any reconfiguration you've done ... normally, it carries over to the new ship. But it never hurts to check one last time before buying.
